I don't do webapps, but on websites I stick to simple CSS animations. GSAP looks very good (and very fast), but I never had a case that I needed that.
On a sidenote: Flash seems to become obsolete soon, so I wouldn't put any energy into that.
Oh and instead of Illustrator, try Inkscape :)
