A couple of the awesome ones that aren't listed in here, that I use, include:
merge-conflicts: Resolve your conflicts right inside Atom, without breaking a sweat. Great interface.
git-time-machine: Shows you a timeline graph of git commits for the current file in the repo. Pretty cool!

I use a hacked version of tree-view that disables drag-n-drop in the project window, thereby preventing structural disaster due to heavy-finger-on-the-mouse syndrome.
Thanks for asking this question @saiki. It gave me a reason to revisit atom's packages section and uninstall less frequently used packages. Here are the ones, I use most of the time. :)
less more often. Command + '. These are the packages I mostly use. Cannot use atom without them :D

Very handy as I have a MacBook Air and iMac and will save time keeping Atom in sync on them.
